Experience
Graduate Research Assistant, 2011 August – Current
University of Connecticut, Department of Computer Science and Engineering, Storrs, USA
•Handle Next Generation Sequencing (NGS) data of different platforms like Illumina, SOLiD and ION Torrent.
•Use different mapping tools like TMAP, BWA, and Bowtie, analytical tools including SAMTools and sequence assembly tools including Velvet.
•Use Scripting languages such as Perl and AWK for editing large text files
•Develop Bioinformatics tools using Java.
•Conduct research on Structure Variations and their efficient detection
•Develop a tool for the detection of Inversion, a type of Structures Variation.
Java Programmer, April 2009 – August 2010
Nepal KC Consulting (Subsidiary Company of KC Consulting, Japan), Kathmandu, Nepal
•Used Java Swing for front end development.
•Implemented Spring Framework (J2EE) at business tier and used IBM DB2 at database tier to develop different modules of ERP (Enterprise Resource Planning) software packages.
•Used iBATIS to map data of Database and Java object and implemented Stored Procedure for efficient data retrieval.
•Used SVN Tortoise for version and revision control.
•Led group of programmers overseeing the project status and reporting.
•Guided the team members through different structural and logical problems.
CIT Research Team Member, September 2008 – February 2009
Center for Information Technology, Institute of Engineering, Pulchowk Campus, Lalitpur, Nepal
•Designed and Developed Websites using PHP, JavaScript and MySQL.
•Conducted preprocessing, mining and knowledge discovery of data using the WEKA tool.
•Coordinated team members and documented research procedure and outcomes.
Graduate Course Projects
‘Combinatory Analysis of Microarray Data and ChIP-Seq Data’, March 2012 – May2012
•Preprocessed and analyzed Micro-array data to get up and down regulating genes using two sample T tests, BioConductor(R based) and SAM.
•Analyzed ChIP-Seq data using tools including MACS, GLITR to get target genes of given Transcription Factor.
•Combined the result of both Micro array and ChIP-Seq data set to find the direct and indirect target genes of a transcription factor.
•Interpreted, visualized and validated direct and indirect target genes using different Bioinformatics tools including GSEA, DAVID, UCSC genome browser and ChIP-Array.
'Inversion Detection and Breakpoint Finding’, October 2011-December2011
•Developed tool to detect inversion (Structure Variation) from Pair End Reads using Java
•Used Bioinformatics tools including BWA mapping tool, Wgsim read simulator and SAM tools.
Undergraduate Project
‘Hospital Management and Information System (HMIS) and Heart Disease Prediction System‘ August 2008-February 2009, Pulchowk Campus, Nepal
•Implemented, customized and Integrated Care2X framework to develop HMIS applicable to the Scenario of Nepal.
•Used HTML, PHP and Smarty for GUI.
•Used MySQL at back end to store all hospital related data.
‘PC and Home Appliances Control Using Mobile phone’ August 2007- January 2008, Pulchowk Campus, Nepal
•Developed a software application to send commands from mobile to control peripheral devices connected to PC.
•Used J2ME to develop GUI and command sending application in a mobile phone using Bluetooth network.
•Used Java on PC side to interpret commands sent by mobile phone.
