Linking Gene Expression to Cancer Mutations Capstone Project
Contributed to the development of version 3.0 of the Annotation, Visualization and Impact Analysis (AVIA) web application. AVIA presents data in an integrated view of allele frequencies isolated from specific cancer types within The Cancer Genome Atlas (TCGA) and offers a comparison with normal tissue expression data from the Genotype-Tissue Expression (GTEx) Project. This project utilized Perl, MySQL, AWS, HTML, CSS, JavaScript.
Bioinformatic Gene Prediction Algorithm
Utilized Perl to develop a gene prediction algorithm that takes a single stranded DNA input sequence and predicts the open reading frames (ORFs) within the forward and reverse sequence. ORFs are parsed out of the input string based on Codon matching using regular expression. The resulting output was then used for Blast queries.
Data Science/Bioinformatic File Parsing to MySQL Application
Utilizing Perl, AWS and MySQL, developed a script that queries a database stored on AWS for a specific list of IDs’. These ID’s are used to extract specific columns of data out of large data sets and generates file that is loaded into a new MySQL table created within the script.
