2BProject
1) Natural Compound (Alkaloids) Database under the guidance of M/s Monisha
Hajra, Senior Scientist, Institute Of Computational Biology (IOCB),
Bangalore. (Duration : 3 months) Project Assistance
Description
I have build a website(backhand MySQL) which consist of 25 alkaloids,
which has potentional biological activity. The website provides information
about the following:-
. Structure, Biological Activity, Protein Target, Docking Result, Physio-
Chemical Properties and ADMET of Alkaloids.
. Software used :- Dock 6 and PreADMET
2) EST Analysis of anolis carolinensis (Duration :3 months)
Have worked with different software like
. Gene Finding :- Glimmer
. Gene Ontology:- PFP(Protein Function Prediction) and KAAS (KEGG
Automated Annotation Server)
. Genome Validation : Done using a tool called PASA, it validate the
EST/cDNA to the annotated genome
3) Genetic Algorithm for feature selection (Duration: 3 months)
Description
Selecting 3 or 4 or 5 best predictor from the given set of predictors by
applying Multiple Linear Regression combined with Genetic Algorithm. It
helps to build a very good model or model prediction for particular
Physical Properties of compound.
4) Currently working Predictive Models for Tuberculosis using Random
Forest.
Research Assistance under Dr.David Wild,
Description
We have classified Pubchem Bioassay data based on the therapeutic target
using research paper. Using that data and the MACCS fingerprint applied
Random Forest in R to build the Model for TB. Furthermore, I also have
compared model build with Support Vector Machine, Random Forest and
Hellinger distance.
3BTechnical Proficiency
1) Excellent Experience of Perl (Bioperl), HTML, PHP, Python, MySQL,
Oracle, SAS and R statistical language
2) Machine Learning Techniques:, Markov chain, HMM and EM algorithm.
3) Statistical Knowledge: Basic Statistics knowledge, Applied Linear
Models, Principle Component Regression, Survival Analysis and Non-
parametric theory
3) Bioinformatics/Chemoinformatics Techniques known:
. Homology modeling using Swiss PDB Viewer and Discovery Studio 1.6.
. Docking using Hex 4.5, MOE and Discovery Studio 1.6.
. Quantitative Structure Activity Relationship using Topkat and
Accord for excel.
. Software/Tools worked on :- OEChem, SciTegic Pipline Pilot, Marvin
Sketch, Chemdraw,
BioCondutor in R
. Databases :- Drugbank, Pubchem, NCBI, PDB, Uniprot and data
analysis for same
4) Basic knowledge about Cell biology, Molecular biology, Proteomics,
Genomics and Chemistry.
5) Miscellaneous: - Windows XP, Linux/Unix, MS office and Dreamweaver
